I hope that everyone realizes that Issac is probably gonna start building the tools to build the tools (to build the tools to etc.) approximatively 1 to 2 days after arrival. He is an engineering genius (IIRC) and has a headful of brilliant ideas to kill the inhuman. That said, Issac isn't all that broken for Gensokyo, considering his limitations as a human being.

Now, something like Alex Mercer/ZEUS would be an entirely different problem. A sentient supervirus with the mind of a genius geneticist/microbiologist (and several others hundreds/thousands of minds, from doctors to Marines and Blackwatch), super strength and agility, gliding capabilities, capable of genetic recoding and re-differentiation on the fly and imitating a consumed victim perfectly. Even in Gensokyo, he's a security nightmare and, if he so wishes, a walking generator of plagues that would have Eirin stumped. Of course, the REDLIGHT virus (DX-1118 A and C) is basically the GameShark of DNA and BLACKLIGHT (untyped DX-1118 variant) is even worst, mostly because it adapts at a speed which is frankly ridiculous, observe the growing immunity to BLOODTOX appearing in days after initial exposure, and it basically created a Shoggoth Lord out of a single human body.

Actually, from what I recall from backstory Isaac's career as a low level engineer was stagnating at the time of DS1.
Though he is able to use the high level suits which are restricted to personnel with the required rank. Either the system just doesn't care at that point, or he wasn't issued one because they weren't expecting problems.
